Addon Domain not properly functioning

Hello. I am using GoDaddy's cPanel service and I am having some trouble using the Addon Domain feature. I have used Addon Domain several times before and it has always resulted in the domain pointing to the contents of a folder inside public_html. This time, however, things are not working quite differently. When I point my browser to the newly-added domain cPanel is redirecting me to the subdomain that is defined in the Addon Domain. For example, if my domain is 'mysite.com' and the subdomain is 'mysubdomain' I end up being redirected to mysubdomain.mysite.com which is not what I want.

Any ideas what is going on? I would like to be to solve this problem on my own, or at least be able to talk specifically about how to solve this problem when I call GoDaddy tech support.

A lot of times this is a result of an .htaccess entry by default this behavior does not occur.
