have you recently update the server with latest version of cpanel or had run an easy apache update?

I agree with @k-planethost , everytime /scripts/upcp runs , or any other type of installation using cPanel ( Pecl / Perl ) modules the overall md5sum of the binary files for the software which has been updated/changed changes thus the reason for this message.

However considering that all binary files are PHP related, i would say you ran a full rebuild of your PHP and Apache configuration lately ( or otherwise LiteSpeed as much as i can see ) .
