Quick question, I obviously don't know the mySQL user passwords my customers have used for the databases they're using. Is there anything I can do about this, or will I have to ask my customers to help with this part of the migrations?

If you have access to your customer's site files, you can always find the database name, username and password in the PHP code itself. Generally found in config files or if you can do a multi-file search, search for the database name and go from there.

Wouldnt it be better to export and reimport hashed passwords in the mysql table itself? As root user, admin should be able to do that.

You should find the document useful for migrations from unsupported control panels, as well as a plain server with no control panel. It provides information about how cPanel stores data. How data are stored on a server with no control panel will vary, depending on the administrator who set it up, but the document will show you how to place your data on a cPanel server.
