Non WHM/cPanel generated backup directory retention

If a directory exists in a backup location ( / backup ) , are there any rules/guidelines needed to make sure the backup retention scripts don't delete the directory we wish to keep permanently? Or are additional directories not allowed in the backup destination? Do we need to avoid date based directory names if this is possible? How does backup retention determine the old backups to delete (age or DB entry somewhere)?

I am transferring files from an old server to a new one and would hate to find the directory MIA after a few daily backup cycles. Backup drives are preferred location for this storage.

I looked thru a lot of docs, but nothing beyond basic retention rules seemed to be available. Any insight into how this works on additional non-backup directories is appreciated.

The folder itself (/backup) won't be deleted but I wouldn't put any old backups under that folder. Is this a separate partition with most of the space assigned? If not then I would just place the old backups anywhere else..to /home or under a new backup folder.

It's /backup on raid array so all space provisioned for that function. Right now I'm putting it in something like /backup/old_data_thingies_here/sub-directories-here and then crossing my fingers until I hear other wise. Originally in a /home but we have a hdd failure slowly progressing and that older system is not raid nor are those items backed up.
