Every sub-domain I add results in the www entry also being added. But I don't want to use the www version, and so I am not adding the relevant DNS A record, which results in cPanel/WHM complaining the sub-domain is not secure because the www counterpart has no certificate because it does not resolve to any IP addresses on the Internet.

How can I stop cPanel/WHM adding the www for sub-domains?

You can try putting in a feature request or search if there already is one. It's just the way that cPanel works and you can't stop it.

Hello! Unfortunately, the www alias is hard-coded into account/domain creation and there is no easy method to remove it. If you don't plan to use the www subdomains, you could also exclude them from AutoSSL to prevent the "www.domain.tld does not resolve to any IP addresses on the Internet" warnings during AutoSSL runs:
