I have a problem with my dedicated server, the websites stop loading every 10 minutes or so, and it only comes back if I restart HTTP Server (Apache) from WHM.

The first, would be to check the Apache status with this command:
That would show you what Apache is doing in real-time, and can help you see if your server is suffering from a Denial of Service attack.
When the sites are not responding, it would also be good to check the main Apache log at /etc/apache2/logs/error_log to see if there are more details there.
Between those two areas, that should get you pointed in the right direction for the issue.

I have increased the value of "Server Limit" and "Max Request Workers" to 10,000 from WHM: Home »Service Configuration» Apache Configuration »Global Configuration
But I'm not sure if this will solve the problem, at the moment there has been no need to restart apache again.

10,000 might be a bit extreme. After Apache has been running for a while, what do you see with "apachectl status" if you check again?
If you do get attacked and Apache tries to handle 10,000 connections at once, that could cause stability issues for the overall system and not just the Apache services as you may run out of resources.

I keep having problems the server crashes and it only comes back online until I restart it, I have made a query with:

64.15.xxx.xxx shows 3006 queries, verifying that IP is my server's primary dedicated IP.
What could be happening, because the IP of the same server makes that amount of queries, how can I solve this?

Update - it seems our support team is not able to connect to your system over SSH properly, as there are deeper issues with the machine than the cPanel software. It would be best to have your hosting provider examine the system to see if they can get you more details on what the problem may be.
